The dBpoweramp batch converter will deal with a whole folder, including all sub-folders, in one operation. You should be able to convert many hundreds, if not thousands, of files in one evening.

To be fair, they are not alone. That is why dBpoweramp by default includes both tag formats in its conversions, for maximum compatibility. I don't much like Naim's approach to software and format support (and this was a major factor in my decision not to buy their products), but I don't think that they were necessarily wrong in this case.
