I have found a workaround for this toggling issue.

1) Drag the MinimWatch icon to the Dock
2) With Mission Control active, Ctrl+click the Dock icon for MinimWatch and select Options
3) Assign the application to either This Desktop or All Desktops

When assigned to All Desktops, all MinimWatch windows and menu bar icons appear in all desktops and menu selections work correctly with no toggling. For some reason, moving from one desktop to another causes a currently focused MinimWatch window to lose focus.

When assigned to This Desktop, MinimWatch windows apear only in the assigned desktop. MinimWatch menu bar icons appear in all desktops, with MinimWatch switching to the assigned desktop when a menu selection causes a window to be shown. For some reason, mousing over the icon to show a status message works in the assigned desktop but doesn't work in other desktops.

All the above also applies to MinimServer.
