More reading to do! I added minimwatch to the allowed programs, but is still doesn't work. We'll get there! Thanks for the help so far!!

Adter doing the purge (not remove), you also need to do autoremove to fully remove the purged packages and all their dependencies.

I have both Ubuntu 10.04 and 12.04, and the tray icon notification for MinimWatch is working fine for me on both of these.

I don't know what you mean by allowed programs. I haven't come across this on my Ubuntu systems.
