This probably means automatic startup is not enabled in the setup script.

Open a terminal window and run /home/alastair/minimserver/bin/setup. When it asks you whether you want desktop integration and automatic startup, say Yes to both. After this, reboot the machine.

This is the only thing you should do from the terminal window. For everything else, use the MinimServer icon in the desktop system tray.
