Can not find all the subfolders

No specific tool, as Simon suggested you should find some clue in the log.
When happened to me the log clearly reported the issue
... another hint ... are the new files tagged in the right way? And can they be tagged? A friend of mine had the same issue (files not displayed) and the problem was that they were somehow broken, there wasn’t any chance to update the tags ... and in this case there wasn’t any clue in the log (to say it better: I couldn’t find any clue)
