If I set the transcode option to flac:wav24;88 I assume it will transcode ALL my flac files to wav, 24 bit, 88khz. But what if I want to leave my high res files that are already greater than >88khz alone. For example I have high res files already at 96, 176, 192.
Is there a way to only upsample files that are at specific sample rates?

Not at present. I am considering this as a possible future enhancement.
