In theory, FLAC, AIFF, WAV and WAV24 with zero padding are all the same because they all contain the same lossless audio data. On some renderers, some people have noticed a difference in sound between these different formats.

The best way to decide is to try changing one file and doing a comparison. You can compare AIFF without transcoding, FLAC without transcoding, and FLAC with flac:wav24 transcoding.
